Keeping track of scientific challenges, advances and emerging directions is a fundamental part of research. However, researchers face a flood of papers that hinders discovery of important knowledge. In biomedicine, this directly impacts human lives. To address this problem, we present a novel task of extraction and search of scientific challenges and directions, to facilitate rapid knowledge discovery. We construct and release an expert-annotated corpus of texts sampled from full-length papers, labeled with novel semantic categories that generalize across many types of challenges and directions. We focus on a large corpus of interdisciplinary work relating to the COVID-19 pandemic, ranging from biomedicine to areas such as AI and economics. We apply a model trained on our data to identify challenges and directions across the corpus and build a dedicated search engine. In experiments with 19 researchers and clinicians using our system, we outperform a popular scientific search engine in assisting knowledge discovery. Finally, we show that models trained on our resource generalize to the wider biomedical domain and to AI papers, highlighting its broad utility. The COVID-19 pandemic is accompanied by a massive "infodemic" that makes it hard to identify concise and credible information for COVID-19-related questions, like incubation time, infection rates, or the effectiveness of vaccines. As a novel solution, our paper is concerned with designing a question-answering system based on modern technologies from natural language processing to overcome information overload and misinformation in pandemic situations. To carry out our research, we followed a design science research approach and applied Ingwersen's cognitive model of information retrieval interaction to inform our design process from a socio-technical lens. On this basis, we derived prescriptive design knowledge in terms of design requirements and design principles, which we translated into the construction of a prototypical instantiation. Our implementation is based on the comprehensive CORD-19 dataset, and we demonstrate our artifact's usefulness by evaluating its answer quality based on a sample of COVID-19 questions labeled by biomedical experts.

Multimodal video-audio-text understanding and generation can benefit from datasets that are narrow but rich. The narrowness allows bite-sized challenges that the research community can make progress on. The richness ensures we are making progress along the core challenges. To this end, we present a large-scale video-audio-text dataset MUGEN, collected using the open-sourced platform game CoinRun [11]. We made substantial modifications to make the game richer by introducing audio and enabling new interactions. We trained RL agents with different objectives to navigate the game and interact with 13 objects and characters. This allows us to automatically extract a large collection of diverse videos and associated audio. We sample 375K video clips (3.2s each) and collect text descriptions from human annotators. Each video has additional annotations that are extracted automatically from the game engine, such as accurate semantic maps for each frame and templated textual descriptions. Altogether, MUGEN can help progress research in many tasks in multimodal understanding and generation. We benchmark representative approaches on tasks involving video-audio-text retrieval and generation. Our dataset and code are released at: //mugen-org.github.io/.

We review the scholarly contributions that utilise Natural Language Processing (NLP) techniques to support the design process. Using a heuristic approach, we gathered 223 articles that are published in 32 journals within the period 1991-present. We present state-of-the-art NLP in-and-for design research by reviewing these articles according to the type of natural language text sources: internal reports, design concepts, discourse transcripts, technical publications, consumer opinions, and others. Upon summarizing and identifying the gaps in these contributions, we utilise an existing design innovation framework to identify the applications that are currently being supported by NLP. We then propose a few methodological and theoretical directions for future NLP in-and-for design research.

Present-day atomistic simulations generate long trajectories of ever more complex systems. Analyzing these data, discovering metastable states, and uncovering their nature is becoming increasingly challenging. In this paper, we first use the variational approach to conformation dynamics to discover the slowest dynamical modes of the simulations. This allows the different metastable states of the system to be located and organized hierarchically. The physical descriptors that characterize metastable states are discovered by means of a machine learning method. We show in the cases of two proteins, Chignolin and Bovine Pancreatic Trypsin Inhibitor, how such analysis can be effortlessly performed in a matter of seconds. Another strength of our approach is that it can be applied to the analysis of both unbiased and biased simulations.

With its powerful capability to deal with graph data widely found in practical applications, graph neural networks (GNNs) have received significant research attention. However, as societies become increasingly concerned with data privacy, GNNs face the need to adapt to this new normal. This has led to the rapid development of federated graph neural networks (FedGNNs) research in recent years. Although promising, this interdisciplinary field is highly challenging for interested researchers to enter into. The lack of an insightful survey on this topic only exacerbates this problem. In this paper, we bridge this gap by offering a comprehensive survey of this emerging field. We propose a unique 3-tiered taxonomy of the FedGNNs literature to provide a clear view into how GNNs work in the context of Federated Learning (FL). It puts existing works into perspective by analyzing how graph data manifest themselves in FL settings, how GNN training is performed under different FL system architectures and degrees of graph data overlap across data silo, and how GNN aggregation is performed under various FL settings. Through discussions of the advantages and limitations of existing works, we envision future research directions that can help build more robust, dynamic, efficient, and interpretable FedGNNs.

Recommender system is one of the most important information services on today's Internet. Recently, graph neural networks have become the new state-of-the-art approach of recommender systems. In this survey, we conduct a comprehensive review of the literature in graph neural network-based recommender systems. We first introduce the background and the history of the development of both recommender systems and graph neural networks. For recommender systems, in general, there are four aspects for categorizing existing works: stage, scenario, objective, and application. For graph neural networks, the existing methods consist of two categories, spectral models and spatial ones. We then discuss the motivation of applying graph neural networks into recommender systems, mainly consisting of the high-order connectivity, the structural property of data, and the enhanced supervision signal. We then systematically analyze the challenges in graph construction, embedding propagation/aggregation, model optimization, and computation efficiency. Afterward and primarily, we provide a comprehensive overview of a multitude of existing works of graph neural network-based recommender systems, following the taxonomy above. Finally, we raise discussions on the open problems and promising future directions of this area. Human-in-the-loop aims to train an accurate prediction model with minimum cost by integrating human knowledge and experience. Humans can provide training data for machine learning applications and directly accomplish some tasks that are hard for computers in the pipeline with the help of machine-based approaches. In this paper, we survey existing works on human-in-the-loop from a data perspective and classify them into three categories with a progressive relationship: (1) the work of improving model performance from data processing, (2) the work of improving model performance through interventional model training, and (3) the design of the system independent human-in-the-loop. Using the above categorization, we summarize major approaches in the field, along with their technical strengths/ weaknesses, we have simple classification and discussion in natural language processing, computer vision, and others. Besides, we provide some open challenges and opportunities. This survey intends to provide a high-level summarization for human-in-the-loop and motivates interested readers to consider approaches for designing effective human-in-the-loop solutions.

Interpretability in machine learning (ML) is crucial for high stakes decisions and troubleshooting. In this work, we provide fundamental principles for interpretable ML, and dispel common misunderstandings that dilute the importance of this crucial topic. We also identify 10 technical challenge areas in interpretable machine learning and provide history and background on each problem. Some of these problems are classically important, and some are recent problems that have arisen in the last few years. These problems are: (1) Optimizing sparse logical models such as decision trees; (2) Optimization of scoring systems; (3) Placing constraints into generalized additive models to encourage sparsity and better interpretability; (4) Modern case-based reasoning, including neural networks and matching for causal inference; (5) Complete supervised disentanglement of neural networks; (6) Complete or even partial unsupervised disentanglement of neural networks; (7) Dimensionality reduction for data visualization; (8) Machine learning models that can incorporate physics and other generative or causal constraints; (9) Characterization of the "Rashomon set" of good models; and (10) Interpretable reinforcement learning. This survey is suitable as a starting point for statisticians and computer scientists interested in working in interpretable machine learning.

Over the past few years, we have seen fundamental breakthroughs in core problems in machine learning, largely driven by advances in deep neural networks. At the same time, the amount of data collected in a wide array of scientific domains is dramatically increasing in both size and complexity. Taken together, this suggests many exciting opportunities for deep learning applications in scientific settings. But a significant challenge to this is simply knowing where to start. The sheer breadth and diversity of different deep learning techniques makes it difficult to determine what scientific problems might be most amenable to these methods, or which specific combination of methods might offer the most promising first approach. In this survey, we focus on addressing this central issue, providing an overview of many widely used deep learning models, spanning visual, sequential and graph structured data, associated tasks and different training methods, along with techniques to use deep learning with less data and better interpret these complex models --- two central considerations for many scientific use cases. We also include overviews of the full design process, implementation tips, and links to a plethora of tutorials, research summaries and open-sourced deep learning pipelines and pretrained models, developed by the community. We hope that this survey will help accelerate the use of deep learning across different scientific domains.

Reinforcement learning is one of the core components in designing an artificial intelligent system emphasizing real-time response. Reinforcement learning influences the system to take actions within an arbitrary environment either having previous knowledge about the environment model or not. In this paper, we present a comprehensive study on Reinforcement Learning focusing on various dimensions including challenges, the recent development of different state-of-the-art techniques, and future directions. The fundamental objective of this paper is to provide a framework for the presentation of available methods of reinforcement learning that is informative enough and simple to follow for the new researchers and academics in this domain considering the latest concerns. First, we illustrated the core techniques of reinforcement learning in an easily understandable and comparable way. Finally, we analyzed and depicted the recent developments in reinforcement learning approaches. My analysis pointed out that most of the models focused on tuning policy values rather than tuning other things in a particular state of reasoning.
