Longitudinal studies are frequently used in medical research and involve collecting repeated measures on individuals over time. Observations from the same individual are invariably correlated and thus an analytic approach that accounts for this clustering by individual is required. While almost all research suffers from missing data, this can be particularly problematic in longitudinal studies as participation often becomes harder to maintain over time. Multiple imputation (MI) is widely used to handle missing data in such studies. When using MI, it is important that the imputation model is compatible with the proposed analysis model. In a longitudinal analysis, this implies that the clustering considered in the analysis model should be reflected in the imputation process. Several MI approaches have been proposed to impute incomplete longitudinal data, such as treating repeated measurements of the same variable as distinct variables or using generalized linear mixed imputation models. However, the uptake of these methods has been limited, as they require additional data manipulation and use of advanced imputation procedures. In this tutorial, we review the available MI approaches that can be used for handling incomplete longitudinal data, including where individuals are clustered within higher-level clusters. We illustrate implementation with replicable R and Stata code using a case study from the Childhood to Adolescence Transition Study.
We consider constrained sampling problems in paid research studies or clinical trials. When qualified volunteers are more than the budget allowed, we recommend a D-optimal sampling strategy based on the optimal design theory and develop a constrained lift-one algorithm to find the optimal allocation. Unlike the literature which mainly deals with linear models, our solution solves the constrained sampling problem under fairly general statistical models, including generalized linear models and multinomial logistic models, and with more general constraints. We justify theoretically the optimality of our sampling strategy and show by simulation studies and real-world examples the advantages over simple random sampling and proportionally stratified sampling strategies.
Partial multi-task learning where training examples are annotated for one of the target tasks is a promising idea in remote sensing as it allows combining datasets annotated for different tasks and predicting more tasks with fewer network parameters. The na\"ive approach to partial multi-task learning is sub-optimal due to the lack of all-task annotations for learning joint representations. This paper proposes using knowledge distillation to replace the need of ground truths for the alternate task and enhance the performance of such approach. Experiments conducted on the public ISPRS 2D Semantic Labeling Contest dataset show the effectiveness of the proposed idea on partial multi-task learning for semantic tasks including object detection and semantic segmentation in aerial images.
Learning to Optimize (L2O) stands at the intersection of traditional optimization and machine learning, utilizing the capabilities of machine learning to enhance conventional optimization techniques. As real-world optimization problems frequently share common structures, L2O provides a tool to exploit these structures for better or faster solutions. This tutorial dives deep into L2O techniques, introducing how to accelerate optimization algorithms, promptly estimate the solutions, or even reshape the optimization problem itself, making it more adaptive to real-world applications. By considering the prerequisites for successful applications of L2O and the structure of the optimization problems at hand, this tutorial provides a comprehensive guide for practitioners and researchers alike.
Human-in-the-loop reinforcement learning (HRL) allows the training of agents through various interfaces, even for non-expert humans. Recently, preference-based methods (PBRL), where the human has to give his preference over two trajectories, increased in popularity since they allow training in domains where more direct feedback is hard to formulate. However, the current PBRL methods have limitations and do not provide humans with an expressive interface for giving feedback. With this work, we propose a new preference-based learning method that provides humans with a more expressive interface to provide their preference over trajectories and a factual explanation (or annotation of why they have this preference). These explanations allow the human to explain what parts of the trajectory are most relevant for the preference. We allow the expression of the explanations over individual trajectory steps. We evaluate our method in various simulations using a simulated human oracle (with realistic restrictions), and our results show that our extended feedback can improve the speed of learning. Functional data analysis has become a tool of interest in applied areas such as economics, medicine, and chemistry. Among the techniques developed in recent literature, functional semiparametric regression stands out for its balance between flexible modelling and output interpretation. Despite the large variety of research papers dealing with scalar-on-function (SoF) semiparametric models, there is a notable gap in software tools for their implementation. This article introduces the R package \texttt{fsemipar}, tailored for these models. \texttt{fsemipar} not only estimates functional single-index models using kernel smoothing techniques but also estimates and selects relevant scalar variables in semi-functional models with multivariate linear components. A standout feature is its ability to identify impact points of a curve on the response, even in models with multiple functional covariates, and to integrate both continuous and pointwise effects of functional predictors within a single model. In addition, it allows the use of location-adaptive estimators based on the $k$-nearest-neighbours approach for all the semiparametric models included. Its flexible interface empowers users to customise a wide range of input parameters and includes the standard S3 methods for prediction, statistical analysis, and estimate visualization (\texttt{predict}, \texttt{summary}, \texttt{print}, and \texttt{plot}), enhancing clear result interpretation. Throughout the article, we illustrate the functionalities and the practicality of \texttt{fsemipar} using two chemometric datasets.
Understanding how genetically encoded rules drive and guide complex neuronal growth processes is essential to comprehending the brain's architecture, and agent-based models (ABMs) offer a powerful simulation approach to further develop this understanding. However, accurately calibrating these models remains a challenge. Here, we present a novel application of Approximate Bayesian Computation (ABC) to address this issue. ABMs are based on parametrized stochastic rules that describe the time evolution of small components -- the so-called agents -- discretizing the system, leading to stochastic simulations that require appropriate treatment. Mathematically, the calibration defines a stochastic inverse problem. We propose to address it in a Bayesian setting using ABC. We facilitate the repeated comparison between data and simulations by quantifying the morphological information of single neurons with so-called morphometrics and resort to statistical distances to measure discrepancies between populations thereof. We conduct experiments on synthetic as well as experimental data. We find that ABC utilizing Sequential Monte Carlo sampling and the Wasserstein distance finds accurate posterior parameter distributions for representative ABMs. We further demonstrate that these ABMs capture specific features of pyramidal cells of the hippocampus (CA1). Overall, this work establishes a robust framework for calibrating agent-based neuronal growth models and opens the door for future investigations using Bayesian techniques for model building, verification, and adequacy assessment.
Artificial neural networks thrive in solving the classification problem for a particular rigid task, acquiring knowledge through generalized learning behaviour from a distinct training phase. The resulting network resembles a static entity of knowledge, with endeavours to extend this knowledge without targeting the original task resulting in a catastrophic forgetting. Continual learning shifts this paradigm towards networks that can continually accumulate knowledge over different tasks without the need to retrain from scratch. We focus on task incremental classification, where tasks arrive sequentially and are delineated by clear boundaries. Our main contributions concern 1) a taxonomy and extensive overview of the state-of-the-art, 2) a novel framework to continually determine the stability-plasticity trade-off of the continual learner, 3) a comprehensive experimental comparison of 11 state-of-the-art continual learning methods and 4 baselines. We empirically scrutinize method strengths and weaknesses on three benchmarks, considering Tiny Imagenet and large-scale unbalanced iNaturalist and a sequence of recognition datasets. We study the influence of model capacity, weight decay and dropout regularization, and the order in which the tasks are presented, and qualitatively compare methods in terms of required memory, computation time, and storage.
The remarkable practical success of deep learning has revealed some major surprises from a theoretical perspective. In particular, simple gradient methods easily find near-optimal solutions to non-convex optimization problems, and despite giving a near-perfect fit to training data without any explicit effort to control model complexity, these methods exhibit excellent predictive accuracy. We conjecture that specific principles underlie these phenomena: that overparametrization allows gradient methods to find interpolating solutions, that these methods implicitly impose regularization, and that overparametrization leads to benign overfitting. We survey recent theoretical progress that provides examples illustrating these principles in simpler settings. We first review classical uniform convergence results and why they fall short of explaining aspects of the behavior of deep learning methods. We give examples of implicit regularization in simple settings, where gradient methods lead to minimal norm functions that perfectly fit the training data. Then we review prediction methods that exhibit benign overfitting, focusing on regression problems with quadratic loss. For these methods, we can decompose the prediction rule into a simple component that is useful for prediction and a spiky component that is useful for overfitting but, in a favorable setting, does not harm prediction accuracy. We focus specifically on the linear regime for neural networks, where the network can be approximated by a linear model. In this regime, we demonstrate the success of gradient flow, and we consider benign overfitting with two-layer networks, giving an exact asymptotic analysis that precisely demonstrates the impact of overparametrization. We conclude by highlighting the key challenges that arise in extending these insights to realistic deep learning settings.
When and why can a neural network be successfully trained? This article provides an overview of optimization algorithms and theory for training neural networks. First, we discuss the issue of gradient explosion/vanishing and the more general issue of undesirable spectrum, and then discuss practical solutions including careful initialization and normalization methods. Second, we review generic optimization methods used in training neural networks, such as SGD, adaptive gradient methods and distributed methods, and theoretical results for these algorithms. Third, we review existing research on the global issues of neural network training, including results on bad local minima, mode connectivity, lottery ticket hypothesis and infinite-width analysis.
Graph representation learning for hypergraphs can be used to extract patterns among higher-order interactions that are critically important in many real world problems. Current approaches designed for hypergraphs, however, are unable to handle different types of hypergraphs and are typically not generic for various learning tasks. Indeed, models that can predict variable-sized heterogeneous hyperedges have not been available. Here we develop a new self-attention based graph neural network called Hyper-SAGNN applicable to homogeneous and heterogeneous hypergraphs with variable hyperedge sizes. We perform extensive evaluations on multiple datasets, including four benchmark network datasets and two single-cell Hi-C datasets in genomics. We demonstrate that Hyper-SAGNN significantly outperforms the state-of-the-art methods on traditional tasks while also achieving great performance on a new task called outsider identification. Hyper-SAGNN will be useful for graph representation learning to uncover complex higher-order interactions in different applications.
