This tutorial shows how to build, fit, and criticize disease transmission models in Stan, and should be useful to researchers interested in modeling the SARS-CoV-2 pandemic and other infectious diseases in a Bayesian framework. Bayesian modeling provides a principled way to quantify uncertainty and incorporate both data and prior knowledge into the model estimates. Stan is an expressive probabilistic programming language that abstracts the inference and allows users to focus on the modeling. As a result, Stan code is readable and easily extensible, which makes the modeler's work more transparent. Furthermore, Stan's main inference engine, Hamiltonian Monte Carlo sampling, is amiable to diagnostics, which means the user can verify whether the obtained inference is reliable. In this tutorial, we demonstrate how to formulate, fit, and diagnose a compartmental transmission model in Stan, first with a simple Susceptible-Infected-Recovered (SIR) model, then with a more elaborate transmission model used during the SARS-CoV-2 pandemic. We also cover advanced topics which can further help practitioners fit sophisticated models; notably, how to use simulations to probe the model and priors, and computational techniques to scale-up models based on ordinary differential equations.

Bayesian optimization (BO) is an approach to globally optimizing black-box objective functions that are expensive to evaluate. BO-powered experimental design has found wide application in materials science, chemistry, experimental physics, drug development, etc. This work aims to bring attention to the benefits of applying BO in designing experiments and to provide a BO manual, covering both methodology and software, for the convenience of anyone who wants to apply or learn BO. In particular, we briefly explain the BO technique, review all the applications of BO in additive manufacturing, compare and exemplify the features of different open BO libraries, unlock new potential applications of BO to other types of data (e.g., preferential output). This article is aimed at readers with some understanding of Bayesian methods, but not necessarily with knowledge of additive manufacturing; the software performance overview and implementation instructions are instrumental for any experimental-design practitioner. Moreover, our review in the field of additive manufacturing highlights the current knowledge and technological trends of BO. This article has a supplementary material online.

Regression models are used in a wide range of applications providing a powerful scientific tool for researchers from different fields. Linear, or simple parametric, models are often not sufficient to describe complex relationships between input variables and a response. Such relationships can be better described through flexible approaches such as neural networks, but this results in less interpretable models and potential overfitting. Alternatively, specific parametric nonlinear functions can be used, but the specification of such functions is in general complicated. In this paper, we introduce a flexible approach for the construction and selection of highly flexible nonlinear parametric regression models. Nonlinear features are generated hierarchically, similarly to deep learning, but have additional flexibility on the possible types of features to be considered. This flexibility, combined with variable selection, allows us to find a small set of important features and thereby more interpretable models. Within the space of possible functions, a Bayesian approach, introducing priors for functions based on their complexity, is considered. A genetically modified mode jumping Markov chain Monte Carlo algorithm is adopted to perform Bayesian inference and estimate posterior probabilities for model averaging. In various applications, we illustrate how our approach is used to obtain meaningful nonlinear models. Additionally, we compare its predictive performance with several machine learning algorithms.

Bayesian optimization is a powerful paradigm to optimize black-box functions based on scarce and noisy data. Its data efficiency can be further improved by transfer learning from related tasks. While recent transfer models meta-learn a prior based on large amount of data, in the low-data regime methods that exploit the closed-form posterior of Gaussian processes (GPs) have an advantage. In this setting, several analytically tractable transfer-model posteriors have been proposed, but the relative advantages of these methods are not well understood. In this paper, we provide a unified view on hierarchical GP models for transfer learning, which allows us to analyze the relationship between methods. As part of the analysis, we develop a novel closed-form boosted GP transfer model that fits between existing approaches in terms of complexity. We evaluate the performance of the different approaches in large-scale experiments and highlight strengths and weaknesses of the different transfer-learning methods.

Modern cars technologies are evolving quickly. They collect a variety of personal data and treat it on behalf of the car manufacturer to improve the drivers' experience. The precise terms of such a treatment are stated within the privacy policies accepted by the user when buying a car or through the infotainment system when it is first started. This paper uses a double lens to assess people's privacy while they drive a car. The first approach is objective and studies the readability of privacy policies that comes with cars. We analyse the privacy policies of twelve car brands and apply well-known readability indices to evaluate the extent to which privacy policies are comprehensible by all drivers. The second approach targets drivers' opinions to extrapolate their privacy concerns and trust perceptions. We design a questionnaire to collect the opinions of 88 participants and draw essential statistics about them. Our combined findings indicate that privacy is insufficiently understood at present as an issue deriving from driving a car, hence future technologies should be tailored to make people more aware of the issue and to enable them to express their preferences.

In this work we explore a new framework for approximate Bayesian inference in large datasets based on stochastic control. We advocate stochastic control as a finite time alternative to popular steady-state methods such as stochastic gradient Langevin dynamics (SGLD). Furthermore, we discuss and adapt the existing theoretical guarantees of this framework and establish connections to already existing VI routines in SDE-based models.

Training datasets for machine learning often have some form of missingness. For example, to learn a model for deciding whom to give a loan, the available training data includes individuals who were given a loan in the past, but not those who were not. This missingness, if ignored, nullifies any fairness guarantee of the training procedure when the model is deployed. Using causal graphs, we characterize the missingness mechanisms in different real-world scenarios. We show conditions under which various distributions, used in popular fairness algorithms, can or can not be recovered from the training data. Our theoretical results imply that many of these algorithms can not guarantee fairness in practice. Modeling missingness also helps to identify correct design principles for fair algorithms. For example, in multi-stage settings where decisions are made in multiple screening rounds, we use our framework to derive the minimal distributions required to design a fair algorithm. Our proposed algorithm decentralizes the decision-making process and still achieves similar performance to the optimal algorithm that requires centralization and non-recoverable distributions.

Click-through rate (CTR) prediction is one of the fundamental tasks for e-commerce search engines. As search becomes more personalized, it is necessary to capture the user interest from rich behavior data. Existing user behavior modeling algorithms develop different attention mechanisms to emphasize query-relevant behaviors and suppress irrelevant ones. Despite being extensively studied, these attentions still suffer from two limitations. First, conventional attentions mostly limit the attention field only to a single user's behaviors, which is not suitable in e-commerce where users often hunt for new demands that are irrelevant to any historical behaviors. Second, these attentions are usually biased towards frequent behaviors, which is unreasonable since high frequency does not necessarily indicate great importance. To tackle the two limitations, we propose a novel attention mechanism, termed Kalman Filtering Attention (KFAtt), that considers the weighted pooling in attention as a maximum a posteriori (MAP) estimation. By incorporating a priori, KFAtt resorts to global statistics when few user behaviors are relevant. Moreover, a frequency capping mechanism is incorporated to correct the bias towards frequent behaviors. Offline experiments on both benchmark and a 10 billion scale real production dataset, together with an Online A/B test, show that KFAtt outperforms all compared state-of-the-arts. KFAtt has been deployed in the ranking system of a leading e commerce website, serving the main traffic of hundreds of millions of active users everyday.

A comprehensive artificial intelligence system needs to not only perceive the environment with different `senses' (e.g., seeing and hearing) but also infer the world's conditional (or even causal) relations and corresponding uncertainty. The past decade has seen major advances in many perception tasks such as visual object recognition and speech recognition using deep learning models. For higher-level inference, however, probabilistic graphical models with their Bayesian nature are still more powerful and flexible. In recent years, Bayesian deep learning has emerged as a unified probabilistic framework to tightly integrate deep learning and Bayesian models. In this general framework, the perception of text or images using deep learning can boost the performance of higher-level inference and in turn, the feedback from the inference process is able to enhance the perception of text or images. This survey provides a comprehensive introduction to Bayesian deep learning and reviews its recent applications on recommender systems, topic models, control, etc. Besides, we also discuss the relationship and differences between Bayesian deep learning and other related topics such as Bayesian treatment of neural networks.

The recent proliferation of knowledge graphs (KGs) coupled with incomplete or partial information, in the form of missing relations (links) between entities, has fueled a lot of research on knowledge base completion (also known as relation prediction). Several recent works suggest that convolutional neural network (CNN) based models generate richer and more expressive feature embeddings and hence also perform well on relation prediction. However, we observe that these KG embeddings treat triples independently and thus fail to cover the complex and hidden information that is inherently implicit in the local neighborhood surrounding a triple. To this effect, our paper proposes a novel attention based feature embedding that captures both entity and relation features in any given entity's neighborhood. Additionally, we also encapsulate relation clusters and multihop relations in our model. Our empirical study offers insights into the efficacy of our attention based model and we show marked performance gains in comparison to state of the art methods on all datasets.

We detail a new framework for privacy preserving deep learning and discuss its assets. The framework puts a premium on ownership and secure processing of data and introduces a valuable representation based on chains of commands and tensors. This abstraction allows one to implement complex privacy preserving constructs such as Federated Learning, Secure Multiparty Computation, and Differential Privacy while still exposing a familiar deep learning API to the end-user. We report early results on the Boston Housing and Pima Indian Diabetes datasets. While the privacy features apart from Differential Privacy do not impact the prediction accuracy, the current implementation of the framework introduces a significant overhead in performance, which will be addressed at a later stage of the development. We believe this work is an important milestone introducing the first reliable, general framework for privacy preserving deep learning.
