This paper introduces an adaptive convolutional neural network (CNN) architecture capable of automating various topology optimization (TO) problems with diverse underlying physics. The proposed architecture has an encoder-decoder-type structure with dense layers added at the bottleneck region to capture complex geometrical features. The network is trained using datasets obtained by the problem-specific open-source TO codes. Tensorflow and Keras are the main libraries employed to develop and to train the model. Effectiveness and robustness of the proposed adaptive CNN model are demonstrated through its performance in compliance minimization problems involving constant and design-dependent loads and in addressing bulk modulus optimization. Once trained, the model takes user's input of the volume fraction as an image and instantly generates an output image of optimized design. The proposed CNN produces high-quality results resembling those obtained via open-source TO codes with negligible performance and volume fraction errors. The paper includes complete associated Python code (Appendix A) for the proposed CNN architecture and explains each part of the code to facilitate reproducibility and ease of learning.

We introduce a novel fully convolutional neural network (FCN) architecture for predicting the secondary structure of ribonucleic acid (RNA) molecules. Interpreting RNA structures as weighted graphs, we employ deep learning to estimate the probability of base pairing between nucleotide residues. Unique to our model are its massive 11-pixel kernels, which we argue provide a distinct advantage for FCNs on the specialized domain of RNA secondary structures. On a widely adopted, standardized test set comprised of 1,305 molecules, the accuracy of our method exceeds that of current state-of-the-art (SOTA) secondary structure prediction software, achieving a Matthews Correlation Coefficient (MCC) over 11-40% higher than that of other leading methods on overall structures and 58-400% higher on pseudoknots specifically.

We investigate how elimination of variables can affect the asymptotic dynamics and phenotype control of Boolean networks. In particular, we look at the impact on minimal trap spaces, and identify a structural condition that guarantees their preservation. We examine the possible effects of variable elimination under three of the most popular approaches to control (attractor-based control, value propagation and control of minimal trap spaces), and under different update schemes (synchronous, asynchronous, generalized asynchronous). We provide some insights on the application of reduction, and an ample inventory of examples and counterexamples.

This study proposes a novel image contrast enhancement method based on image projection onto the squared eigenfunctions of the two dimensional Schr\"odinger operator. This projection depends on a design parameter \texorpdfstring{\(\gamma\)}{gamma} which is proposed to control the pixel intensity during image reconstruction. The performance of the proposed method is investigated through its application to color images. The selection of \texorpdfstring{\(\gamma\)}{gamma} values is performed using k-means, which helps preserve the image spatial adjacency information. Furthermore, multi-objective optimization using the Non dominated Sorting Genetic Algorithm II (NSAG2) algorithm is proposed to select the optimal values of \texorpdfstring{\(\gamma\)}{gamma} and the semi-classical parameter h from the 2DSCSA. The results demonstrate the effectiveness of the proposed method for enhancing image contrast while preserving the inherent characteristics of the original image, producing the desired enhancement with almost no artifacts.

The general increase in data size and data sharing motivates the adoption of Big Data strategies in several scientific disciplines. However, while several options are available, no particular guidelines exist for selecting a Big Data engine. In this paper, we compare the runtime performance of two popular Big Data engines with Python APIs, Apache Spark, and Dask, in processing neuroimaging pipelines. Our experiments use three synthetic \HL{neuroimaging} applications to process the \SI{606}{\gibi\byte} BigBrain image and an actual pipeline to process data from thousands of anatomical images. We benchmark these applications on a dedicated HPC cluster running the Lustre file system while using varying combinations of the number of nodes, file size, and task duration. Our results show that although there are slight differences between Dask and Spark, the performance of the engines is comparable for data-intensive applications. However, Spark requires more memory than Dask, which can lead to slower runtime depending on configuration and infrastructure. In general, the limiting factor was the data transfer time. While both engines are suitable for neuroimaging, more efforts need to be put to reduce the data transfer time and the memory footprint of applications.

This paper establishes a mathematical foundation for the Adam optimizer, elucidating its connection to natural gradient descent through Riemannian and information geometry. We rigorously analyze the diagonal empirical Fisher information matrix (FIM) in Adam, clarifying all detailed approximations and advocating for the use of log probability functions as loss, which should be based on discrete distributions, due to the limitations of empirical FIM. Our analysis uncovers flaws in the original Adam algorithm, leading to proposed corrections such as enhanced momentum calculations, adjusted bias corrections, adaptive epsilon, and gradient clipping. We refine the weight decay term based on our theoretical framework. Our modified algorithm, Fisher Adam (FAdam), demonstrates superior performance across diverse domains including LLM, ASR, and VQ-VAE, achieving state-of-the-art results in ASR.

Ultra-widefield (UWF) fundus images are replacing traditional fundus images in screening, detection, prediction, and treatment of complications related to myopia because their much broader visual range is advantageous for highly myopic eyes. Spherical equivalent (SE) is extensively used as the main myopia outcome measure, and axial length (AL) has drawn increasing interest as an important ocular component for assessing myopia. Cutting-edge studies show that SE and AL are strongly correlated. Using the joint information from SE and AL is potentially better than using either separately. In the deep learning community, though there is research on multiple-response tasks with a 3D image biomarker, dependence among responses is only sporadically taken into consideration. Inspired by the spirit that information extracted from the data by statistical methods can improve the prediction accuracy of deep learning models, we formulate a class of multivariate response regression models with a higher-order tensor biomarker, for the bivariate tasks of regression-classification and regression-regression. Specifically, we propose a copula-enhanced convolutional neural network (CeCNN) framework that incorporates the dependence between responses through a Gaussian copula (with parameters estimated from a warm-up CNN) and uses the induced copula-likelihood loss with the backbone CNNs. We establish the statistical framework and algorithms for the aforementioned two bivariate tasks. We show that the CeCNN has better prediction accuracy after adding the dependency information to the backbone models. The modeling and the proposed CeCNN algorithm are applicable beyond the UWF scenario and can be effective with other backbones beyond ResNet and LeNet.

Recurrent neural networks (RNNs) notoriously struggle to learn long-term memories, primarily due to vanishing and exploding gradients. The recent success of state-space models (SSMs), a subclass of RNNs, to overcome such difficulties challenges our theoretical understanding. In this paper, we delve into the optimization challenges of RNNs and discover that, as the memory of a network increases, changes in its parameters result in increasingly large output variations, making gradient-based learning highly sensitive, even without exploding gradients. Our analysis further reveals the importance of the element-wise recurrence design pattern combined with careful parametrizations in mitigating this effect. This feature is present in SSMs, as well as in other architectures, such as LSTMs. Overall, our insights provide a new explanation for some of the difficulties in gradient-based learning of RNNs and why some architectures perform better than others.

In the context of intrusion detection, the Mish, a recent AF, was implemented in the CNN-BiGRU model, using three datasets: ASNM-TUN, ASNM-CDX, and HOGZILLA. The comparison with Rectified Linear Unit (ReLU), a widely used AF, revealed that Mish outperforms ReLU, showcasing superior performance across the evaluated datasets. Accurate geo-localization of Unmanned Aerial Vehicles (UAVs) is crucial for a variety of outdoor applications including search and rescue operations, power line inspections, and environmental monitoring. The vulnerability of Global Navigation Satellite Systems (GNSS) signals to interference and spoofing necessitates the development of additional robust localization methods for autonomous navigation. Visual Geo-localization (VG), leveraging onboard cameras and reference satellite maps, offers a promising solution for absolute localization. Specifically, Thermal Geo-localization (TG), which relies on image-based matching between thermal imagery with satellite databases, stands out by utilizing infrared cameras for effective night-time localization. However, the efficiency and effectiveness of current TG approaches, are hindered by dense sampling on satellite maps and geometric noises in thermal query images. To overcome these challenges, in this paper, we introduce STHN, a novel UAV thermal geo-localization approach that employs a coarse-to-fine deep homography estimation method. This method attains reliable thermal geo-localization within a 512-meter radius of the UAV's last known location even with a challenging 11% overlap between satellite and thermal images, despite the presence of indistinct textures in thermal imagery and self-similar patterns in both spectra. Our research significantly enhances UAV thermal geo-localization performance and robustness against the impacts of geometric noises under low-visibility conditions in the wild. The code will be made publicly available.

Deep learning constitutes a recent, modern technique for image processing and data analysis, with promising results and large potential. As deep learning has been successfully applied in various domains, it has recently entered also the domain of agriculture. In this paper, we perform a survey of 40 research efforts that employ deep learning techniques, applied to various agricultural and food production challenges. We examine the particular agricultural problems under study, the specific models and frameworks employed, the sources, nature and pre-processing of data used, and the overall performance achieved according to the metrics used at each work under study. Moreover, we study comparisons of deep learning with other existing popular techniques, in respect to differences in classification or regression performance. Our findings indicate that deep learning provides high accuracy, outperforming existing commonly used image processing techniques.
