Recent studies on contrastive learning have achieved remarkable performance solely by leveraging few labels in the context of medical image segmentation. Existing methods mainly focus on instance discrimination and invariant mapping. However, they face three common pitfalls: (1) tailness: medical image data usually follows an implicit long-tail class distribution. Blindly leveraging all pixels in training hence can lead to the data imbalance issues, and cause deteriorated performance; (2) consistency: it remains unclear whether a segmentation model has learned meaningful and yet consistent anatomical features due to the intra-class variations between different anatomical features; and (3) diversity: the intra-slice correlations within the entire dataset have received significantly less attention. This motivates us to seek a principled approach for strategically making use of the dataset itself to discover similar yet distinct samples from different anatomical views. In this paper, we introduce a novel semi-supervised 2D medical image segmentation framework termed Mine yOur owN Anatomy (MONA), and make three contributions. First, prior work argues that every pixel equally matters to the model training; we observe empirically that this alone is unlikely to define meaningful anatomical features, mainly due to lacking the supervision signal. We show two simple solutions towards learning invariances - through the use of stronger data augmentations and nearest neighbors. Second, we construct a set of objectives that encourage the model to be capable of decomposing medical images into a collection of anatomical features in an unsupervised manner. Lastly, we both empirically and theoretically, demonstrate the efficacy of our MONA on three benchmark datasets with different labeled settings, achieving new state-of-the-art under different labeled semi-supervised settings

Over the past few years, the rapid development of deep learning technologies for computer vision has significantly improved the performance of medical image segmentation (MedISeg). However, the diverse implementation strategies of various models have led to an extremely complex MedISeg system, resulting in a potential problem of unfair result comparisons. In this paper, we collect a series of MedISeg tricks for different model implementation phases (i.e., pre-training model, data pre-processing, data augmentation, model implementation, model inference, and result post-processing), and experimentally explore the effectiveness of these tricks on consistent baselines. With the extensive experimental results on both the representative 2D and 3D medical image datasets, we explicitly clarify the effect of these tricks. Moreover, based on the surveyed tricks, we also open-sourced a strong MedISeg repository, where each component has the advantage of plug-and-play. We believe that this milestone work not only completes a comprehensive and complementary survey of the state-of-the-art MedISeg approaches, but also offers a practical guide for addressing the future medical image processing challenges including but not limited to small dataset, class imbalance learning, multi-modality learning, and domain adaptation. Achieving high-quality semantic segmentation predictions using only image-level labels enables a new level of real-world applicability. Although state-of-the-art networks deliver reliable predictions, the amount of handcrafted pixel-wise annotations to enable these results are not feasible in many real-world applications. Hence, several works have already targeted this bottleneck, using classifier-based networks like Class Activation Maps~\cite{CAM} (CAMs) as a base. Addressing CAM's weaknesses of fuzzy borders and incomplete predictions, state-of-the-art approaches rely only on adding regulations to the classifier loss or using pixel-similarity-based refinement after the fact. We propose a framework that introduces an additional module using object perimeters for improved saliency. We define object perimeter information as the line separating the object and background. Our new PerimeterFit module will be applied to pre-refine the CAM predictions before using the pixel-similarity-based network. In this way, our PerimeterFit increases the quality of the CAM prediction while simultaneously improving the false negative rate. We investigated a wide range of state-of-the-art unsupervised semantic segmentation networks and edge detection techniques to create useful perimeter maps, which enable our framework to predict object locations with sharper perimeters. We achieved up to 1.5% improvement over frameworks without our PerimeterFit module. We conduct an exhaustive analysis to illustrate that SILOP enhances existing state-of-the-art frameworks for image-level-based semantic segmentation. Recently, synthetic data generation and realistic rendering has advanced tasks like target tracking and human pose estimation. Simulations for most robotics applications are obtained in (semi)static environments, with specific sensors and low visual fidelity. To solve this, we present a fully customizable framework for generating realistic animated dynamic environments (GRADE) for robotics research, first introduced in [1]. GRADE supports full simulation control, ROS integration, realistic physics, while being in an engine that produces high visual fidelity images and ground truth data. We use GRADE to generate a dataset focused on indoor dynamic scenes with people and flying objects. Using this, we evaluate the performance of YOLO and Mask R-CNN on the tasks of segmenting and detecting people. Our results provide evidence that using data generated with GRADE can improve the model performance when used for a pre-training step. We also show that, even training using only synthetic data, can generalize well to real-world images in the same application domain such as the ones from the TUM-RGBD dataset. We present a new model, training procedure and architecture to create precise maps of distinction between two classes of images. The objective is to comprehend, in pixel-wise resolution, the unique characteristics of a class. These maps can facilitate self-supervised segmentation and objectdetection in addition to new capabilities in explainable AI (XAI). Our proposed architecture is based on image decomposition, where the output is the sum of multiple generative networks (branched-GANs). The distinction between classes is isolated in a dedicated branch. This approach allows clear, precise and interpretable visualization of the unique characteristics of each class. We show how our generic method can be used in several modalities for various tasks, such as MRI brain tumor extraction, isolating cars in aerial photography and obtaining feminine and masculine face features. This is a preliminary report of our initial findings and results.

Transformers have dominated the field of natural language processing, and recently impacted the computer vision area. In the field of medical image analysis, Transformers have also been successfully applied to full-stack clinical applications, including image synthesis/reconstruction, registration, segmentation, detection, and diagnosis. Our paper presents both a position paper and a primer, promoting awareness and application of Transformers in the field of medical image analysis. Specifically, we first overview the core concepts of the attention mechanism built into Transformers and other basic components. Second, we give a new taxonomy of various Transformer architectures tailored for medical image applications and discuss their limitations. Within this review, we investigate key challenges revolving around the use of Transformers in different learning paradigms, improving the model efficiency, and their coupling with other techniques. We hope this review can give a comprehensive picture of Transformers to the readers in the field of medical image analysis.

Deep learning-based semi-supervised learning (SSL) algorithms have led to promising results in medical images segmentation and can alleviate doctors' expensive annotations by leveraging unlabeled data. However, most of the existing SSL algorithms in literature tend to regularize the model training by perturbing networks and/or data. Observing that multi/dual-task learning attends to various levels of information which have inherent prediction perturbation, we ask the question in this work: can we explicitly build task-level regularization rather than implicitly constructing networks- and/or data-level perturbation-and-transformation for SSL? To answer this question, we propose a novel dual-task-consistency semi-supervised framework for the first time. Concretely, we use a dual-task deep network that jointly predicts a pixel-wise segmentation map and a geometry-aware level set representation of the target. The level set representation is converted to an approximated segmentation map through a differentiable task transform layer. Simultaneously, we introduce a dual-task consistency regularization between the level set-derived segmentation maps and directly predicted segmentation maps for both labeled and unlabeled data. Extensive experiments on two public datasets show that our method can largely improve the performance by incorporating the unlabeled data. A key requirement for the success of supervised deep learning is a large labeled dataset - a condition that is difficult to meet in medical image analysis. Self-supervised learning (SSL) can help in this regard by providing a strategy to pre-train a neural network with unlabeled data, followed by fine-tuning for a downstream task with limited annotations. Contrastive learning, a particular variant of SSL, is a powerful technique for learning image-level representations. In this work, we propose strategies for extending the contrastive learning framework for segmentation of volumetric medical images in the semi-supervised setting with limited annotations, by leveraging domain-specific and problem-specific cues. Specifically, we propose (1) novel contrasting strategies that leverage structural similarity across volumetric medical images (domain-specific cue) and (2) a local version of the contrastive loss to learn distinctive representations of local regions that are useful for per-pixel segmentation (problem-specific cue). We carry out an extensive evaluation on three Magnetic Resonance Imaging (MRI) datasets. In the limited annotation setting, the proposed method yields substantial improvements compared to other self-supervision and semi-supervised learning techniques. When combined with a simple data augmentation technique, the proposed method reaches within 8% of benchmark performance using only two labeled MRI volumes for training, corresponding to only 4% (for ACDC) of the training data used to train the benchmark.

In this paper, we focus on three problems in deep learning based medical image segmentation. Firstly, U-net, as a popular model for medical image segmentation, is difficult to train when convolutional layers increase even though a deeper network usually has a better generalization ability because of more learnable parameters. Secondly, the exponential ReLU (ELU), as an alternative of ReLU, is not much different from ReLU when the network of interest gets deep. Thirdly, the Dice loss, as one of the pervasive loss functions for medical image segmentation, is not effective when the prediction is close to ground truth and will cause oscillation during training. To address the aforementioned three problems, we propose and validate a deeper network that can fit medical image datasets that are usually small in the sample size. Meanwhile, we propose a new loss function to accelerate the learning process and a combination of different activation functions to improve the network performance. Our experimental results suggest that our network is comparable or superior to state-of-the-art methods.

Distant supervision can effectively label data for relation extraction, but suffers from the noise labeling problem. Recent works mainly perform soft bag-level noise reduction strategies to find the relatively better samples in a sentence bag, which is suboptimal compared with making a hard decision of false positive samples in sentence level. In this paper, we introduce an adversarial learning framework, which we named DSGAN, to learn a sentence-level true-positive generator. Inspired by Generative Adversarial Networks, we regard the positive samples generated by the generator as the negative samples to train the discriminator. The optimal generator is obtained until the discrimination ability of the discriminator has the greatest decline. We adopt the generator to filter distant supervision training dataset and redistribute the false positive instances into the negative set, in which way to provide a cleaned dataset for relation classification. The experimental results show that the proposed strategy significantly improves the performance of distant supervision relation extraction comparing to state-of-the-art systems.

Person Re-identification (re-id) faces two major challenges: the lack of cross-view paired training data and learning discriminative identity-sensitive and view-invariant features in the presence of large pose variations. In this work, we address both problems by proposing a novel deep person image generation model for synthesizing realistic person images conditional on pose. The model is based on a generative adversarial network (GAN) and used specifically for pose normalization in re-id, thus termed pose-normalization GAN (PN-GAN). With the synthesized images, we can learn a new type of deep re-id feature free of the influence of pose variations. We show that this feature is strong on its own and highly complementary to features learned with the original images. Importantly, we now have a model that generalizes to any new re-id dataset without the need for collecting any training data for model fine-tuning, thus making a deep re-id model truly scalable. Extensive experiments on five benchmarks show that our model outperforms the state-of-the-art models, often significantly. In particular, the features learned on Market-1501 can achieve a Rank-1 accuracy of 68.67% on VIPeR without any model fine-tuning, beating almost all existing models fine-tuned on the dataset.
