Denoising diffusion models have recently achieved state-of-the-art performance in many image-generation tasks. They do, however, require a large amount of computational resources. This limits their application to medical tasks, where we often deal with large 3D volumes, like high-resolution three-dimensional data. In this work, we present a number of different ways to reduce the resource consumption for 3D diffusion models and apply them to a dataset of 3D images. The main contribution of this paper is the memory-efficient patch-based diffusion model \textit{PatchDDM}, which can be applied to the total volume during inference while the training is performed only on patches. While the proposed diffusion model can be applied to any image generation tasks, we evaluate the method on the tumor segmentation task of the BraTS2020 dataset and demonstrate that we can generate meaningful three-dimensional segmentations.
Recovering noise-covered details from low-light images is challenging, and the results given by previous methods leave room for improvement. Recent diffusion models show realistic and detailed image generation through a sequence of denoising refinements and motivate us to introduce them to low-light image enhancement for recovering realistic details. However, we found two problems when doing this, i.e., 1) diffusion models keep constant resolution in one reverse process, which limits the speed; 2) diffusion models sometimes result in global degradation (e.g., RGB shift). To address the above problems, this paper proposes a Pyramid Diffusion model (PyDiff) for low-light image enhancement. PyDiff uses a novel pyramid diffusion method to perform sampling in a pyramid resolution style (i.e., progressively increasing resolution in one reverse process). Pyramid diffusion makes PyDiff much faster than vanilla diffusion models and introduces no performance degradation. Furthermore, PyDiff uses a global corrector to alleviate the global degradation that may occur in the reverse process, significantly improving the performance and making the training of diffusion models easier with little additional computational consumption. Extensive experiments on popular benchmarks show that PyDiff achieves superior performance and efficiency. Moreover, PyDiff can generalize well to unseen noise and illumination distributions.
Robotic ultrasound (US) systems have shown great potential to make US examinations easier and more accurate. Recently, various machine learning techniques have been proposed to realize automatic US image interpretation for robotic US acquisition tasks. However, obtaining large amounts of real US imaging data for training is usually expensive or even unfeasible in some clinical applications. An alternative is to build a simulator to generate synthetic US data for training, but the differences between simulated and real US images may result in poor model performance. This work presents a Sim2Real framework to efficiently learn robotic US image analysis tasks based only on simulated data for real-world deployment. A style transfer module is proposed based on unsupervised contrastive learning and used as a preprocessing step to convert the real US images into the simulation style. Thereafter, a task-relevant model is designed to combine CNNs with vision transformers to generate the task-dependent prediction with improved generalization ability. We demonstrate the effectiveness of our method in an image regression task to predict the probe position based on US images in robotic transesophageal echocardiography (TEE). Our results show that using only simulated US data and a small amount of unlabelled real data for training, our method can achieve comparable performance to semi-supervised and fully supervised learning methods. Moreover, the effectiveness of our previously proposed CT-based US image simulation method is also indirectly confirmed.
Diffusion models were initially developed for text-to-image generation and are now being utilized to generate high quality synthetic images. Preceded by GANs, diffusion models have shown impressive results using various evaluation metrics. However, commonly used metrics such as FID and IS are not suitable for determining whether diffusion models are simply reproducing the training images. Here we train StyleGAN and diffusion models, using BRATS20 and BRATS21 datasets, to synthesize brain tumor images, and measure the correlation between the synthetic images and all training images. Our results show that diffusion models are much more likely to memorize the training images, especially for small datasets. Researchers should be careful when using diffusion models for medical imaging, if the final goal is to share the synthetic images.
Benefiting from powerful convolutional neural networks (CNNs), learning-based image inpainting methods have made significant breakthroughs over the years. However, some nature of CNNs (e.g. local prior, spatially shared parameters) limit the performance in the face of broken images with diverse and complex forms. Recently, a class of attention-based network architectures, called transformer, has shown significant performance on natural language processing fields and high-level vision tasks. Compared with CNNs, attention operators are better at long-range modeling and have dynamic weights, but their computational complexity is quadratic in spatial resolution, and thus less suitable for applications involving higher resolution images, such as image inpainting. In this paper, we design a novel attention linearly related to the resolution according to Taylor expansion. And based on this attention, a network called $T$-former is designed for image inpainting. Experiments on several benchmark datasets demonstrate that our proposed method achieves state-of-the-art accuracy while maintaining a relatively low number of parameters and computational complexity. The rapid advancements in machine learning, graphics processing technologies and availability of medical imaging data has led to a rapid increase in use of machine learning models in the medical domain. This was exacerbated by the rapid advancements in convolutional neural network (CNN) based architectures, which were adopted by the medical imaging community to assist clinicians in disease diagnosis. Since the grand success of AlexNet in 2012, CNNs have been increasingly used in medical image analysis to improve the efficiency of human clinicians. In recent years, three-dimensional (3D) CNNs have been employed for analysis of medical images. In this paper, we trace the history of how the 3D CNN was developed from its machine learning roots, brief mathematical description of 3D CNN and the preprocessing steps required for medical images before feeding them to 3D CNNs. We review the significant research in the field of 3D medical imaging analysis using 3D CNNs (and its variants) in different medical areas such as classification, segmentation, detection, and localization. We conclude by discussing the challenges associated with the use of 3D CNNs in the medical imaging domain (and the use of deep learning models, in general) and possible future trends in the field.
In this paper, we adopt 3D Convolutional Neural Networks to segment volumetric medical images. Although deep neural networks have been proven to be very effective on many 2D vision tasks, it is still challenging to apply them to 3D tasks due to the limited amount of annotated 3D data and limited computational resources. We propose a novel 3D-based coarse-to-fine framework to effectively and efficiently tackle these challenges. The proposed 3D-based framework outperforms the 2D counterpart to a large margin since it can leverage the rich spatial infor- mation along all three axes. We conduct experiments on two datasets which include healthy and pathological pancreases respectively, and achieve the current state-of-the-art in terms of Dice-S{\o}rensen Coefficient (DSC). On the NIH pancreas segmentation dataset, we outperform the previous best by an average of over 2%, and the worst case is improved by 7% to reach almost 70%, which indicates the reliability of our framework in clinical applications.
Deep neural network architectures have traditionally been designed and explored with human expertise in a long-lasting trial-and-error process. This process requires huge amount of time, expertise, and resources. To address this tedious problem, we propose a novel algorithm to optimally find hyperparameters of a deep network architecture automatically. We specifically focus on designing neural architectures for medical image segmentation task. Our proposed method is based on a policy gradient reinforcement learning for which the reward function is assigned a segmentation evaluation utility (i.e., dice index). We show the efficacy of the proposed method with its low computational cost in comparison with the state-of-the-art medical image segmentation networks. We also present a new architecture design, a densely connected encoder-decoder CNN, as a strong baseline architecture to apply the proposed hyperparameter search algorithm. We apply the proposed algorithm to each layer of the baseline architectures. As an application, we train the proposed system on cine cardiac MR images from Automated Cardiac Diagnosis Challenge (ACDC) MICCAI 2017. Starting from a baseline segmentation architecture, the resulting network architecture obtains the state-of-the-art results in accuracy without performing any trial-and-error based architecture design approaches or close supervision of the hyperparameters changes.
In this paper, we focus on three problems in deep learning based medical image segmentation. Firstly, U-net, as a popular model for medical image segmentation, is difficult to train when convolutional layers increase even though a deeper network usually has a better generalization ability because of more learnable parameters. Secondly, the exponential ReLU (ELU), as an alternative of ReLU, is not much different from ReLU when the network of interest gets deep. Thirdly, the Dice loss, as one of the pervasive loss functions for medical image segmentation, is not effective when the prediction is close to ground truth and will cause oscillation during training. To address the aforementioned three problems, we propose and validate a deeper network that can fit medical image datasets that are usually small in the sample size. Meanwhile, we propose a new loss function to accelerate the learning process and a combination of different activation functions to improve the network performance. Our experimental results suggest that our network is comparable or superior to state-of-the-art methods.
Recent advances in 3D fully convolutional networks (FCN) have made it feasible to produce dense voxel-wise predictions of volumetric images. In this work, we show that a multi-class 3D FCN trained on manually labeled CT scans of several anatomical structures (ranging from the large organs to thin vessels) can achieve competitive segmentation results, while avoiding the need for handcrafting features or training class-specific models. To this end, we propose a two-stage, coarse-to-fine approach that will first use a 3D FCN to roughly define a candidate region, which will then be used as input to a second 3D FCN. This reduces the number of voxels the second FCN has to classify to ~10% and allows it to focus on more detailed segmentation of the organs and vessels. We utilize training and validation sets consisting of 331 clinical CT images and test our models on a completely unseen data collection acquired at a different hospital that includes 150 CT scans, targeting three anatomical organs (liver, spleen, and pancreas). In challenging organs such as the pancreas, our cascaded approach improves the mean Dice score from 68.5 to 82.2%, achieving the highest reported average score on this dataset. We compare with a 2D FCN method on a separate dataset of 240 CT scans with 18 classes and achieve a significantly higher performance in small organs and vessels. Furthermore, we explore fine-tuning our models to different datasets. Our experiments illustrate the promise and robustness of current 3D FCN based semantic segmentation of medical images, achieving state-of-the-art results. Image segmentation is considered to be one of the critical tasks in hyperspectral remote sensing image processing. Recently, convolutional neural network (CNN) has established itself as a powerful model in segmentation and classification by demonstrating excellent performances. The use of a graphical model such as a conditional random field (CRF) contributes further in capturing contextual information and thus improving the segmentation performance. In this paper, we propose a method to segment hyperspectral images by considering both spectral and spatial information via a combined framework consisting of CNN and CRF. We use multiple spectral cubes to learn deep features using CNN, and then formulate deep CRF with CNN-based unary and pairwise potential functions to effectively extract the semantic correlations between patches consisting of three-dimensional data cubes. Effective piecewise training is applied in order to avoid the computationally expensive iterative CRF inference. Furthermore, we introduce a deep deconvolution network that improves the segmentation masks. We also introduce a new dataset and experimented our proposed method on it along with several widely adopted benchmark datasets to evaluate the effectiveness of our method. By comparing our results with those from several state-of-the-art models, we show the promising potential of our method.
